I'm all for the ability to lock the gates, so long as the hunters do have some complicated, skill intensive process to get in (skill intensive to reduce the number of throwaway alts used solely for that purpose).
Or have the mission rats cycle to new arrivals so the pirates don't have tens of rats on their side.
No closed instancing, however. No need, we have plenty of 'space'.
Another alternative method is to move the missions in lowsec beyond 25au from the system center. This will force mission pirates to use low-strength long range probes and more time to find their target. Currently many missions are within areas that can be scanned by an EXPLORATION probe with it's x1000 scan strength.

however.... moving missions farther out could be a problem with running out of cap to warp. But that's minor compared to the problem of mission ganking.

I make more money by doing missions and salvaging just so I can afford to take the oh so wonderful experince of PVP'ing down the road.
Mining is slow and takes coordination.
So before you start kicking mission runners in the face I suggest you wake up and smell the roses.... PVP makes you little to nothing...
Killmails don't pay for fittings, ships, or anything else.
Which is probially why pirates are so numerious to begin with... there's no other way to generate income without some "fun PVP".
Some of us would prefer more honorable trades.. trades which get stifled by total nicom****s like you who would rather see EVE Online become "Pirates Online".
I suggest you start to find middle ground real quick before you slam into that brickwall.

Seriously, Eve was started on the principles of being primarily a pvp game, if pvp is not your cup of tea.. Fine, the mechanics for avoiding it exist... Why try to ruin it for the rest of us who pay to have fun pvping?
I'm sorry... did you just try to say that its possible to avoid PVP in this game? And yet your trying to force it upon us by not supporting this thread with your reasoning?
